How did religious freedom become a reality for the new country?

The simple answer is that there wasn't a determined religion set by the governing bodies. As it had been in European countries, individual governments would have their religions 'affiliations' and it's those religions that would define how those in power ran the government (see The Holy Roman Empire). The hope of the 'New World' was that the people could have a government that had no defined state religion and therefore those in power would run the government to meet the needs of the people and the people would be individually free to make their own religious decisions without national/governmental influence.
