When I use the Javascript alert() command, will the message displayed be blocked (by most browsers)? Can this be prevented without instructing users to disable their ad-blockers?

No, the javascript alert has nothing to do with ad-blockers. Browsers will NOT block it, however, if you have the alert pop-up 3 or more times quickly, some browsers (such as Google Chrome) will give the user the option to 'disable javascript popups' from this site. Bottom line, use your javascript 'alert()', it will work out alright :)
