Why GM organisms will be better as protein factory than microorganisms?

Simply put because you can 'design' them to produce the specific protein in abundance.
Microorganisms may be good at producing a protein, but it doesn't specialise in that.

plus, GM organisms won't just produce the protein, if you are smart, but they will produce the protein, attached to a purification anchor.

You can attach purification anchor (e.g. His tag) in microorganisms also.
