Maybe you should write "49% of the students..." or "fourty-nine per cent..."

The only thing I see is the ending period should go inside the quote mark.  I believe "49 percent" is correct.

Although it is debatable, a sentence should not start with a number, and if it does start with a number, it should be spelled out  when writing a formal paper. If the number is  enormous, do not spell it out and do not put it at the beginning of a sentence. 

In MLA, you should not mix number with spelled out symbols.

It should not be "49 percent" but "Forty nine percent" or 49%

49 percent =  Incorrect
Forty nine percent = Correct
49% =  Correct

I would recommend not starting a sentence off with a number. If you do start a sentence off with a number, I would spell it out. Your sentence should be " Forty nine percent of the students received the highest grade."

Spell out numbers from 1 to 10; use figures for numbers greater than ten. 

Exceptions: Use figures for number 1-10 when they have technical significance or if there is a need to make them stand out for quick comprehension. Spell out numbers greater than 10 when they begin a sentence, for most ordinals, for fractions, nontechnical or nonemphatic references to age, periods of time, and measurements.
