The main difference is that eukaryotic cells have membrane bound organelles whilst prokaryotic cells do not. Here is a whole chart on the differences between them if you'd like to read it:

The biggest difference is that prokaryotes don't have a nucleus (but they DO have genetic information!) and eukaryotes do.

You can say that the nucleus is the biggest difference, but that still involves membranes not being present about the genetic material. I would think that the endomembrane system is the biggest difference.
