What is the difference between an atom and a molecule? An atom is the smallest piece of an element you can have of a substance before you break it down into just its protons, neutrons, and electrons. Molecules are bonded atoms. For instance, you've heard of water called H2O right? That means it has 2 hydrogen atoms and 1 oxygen atom in it to make 1 water molecule.
