I am just starting out with python. Should i start with python 2.x or python 3? What are the differences between the two?

For the purpose of this course, you should use Python 2.x. Python 3 has introduced a lot of changes, and lectures' code may be backwards incompatible. Anything from Python 2.5 to 2.7 will suffice. :-)

I have downloaded both. is one better than the other for this course?

You should use anything from Python 2.5 to Python 2.7. Personally, I used both 2.7 and 2.6 with no problem at all.
