In this short story, Mr. Twain appears to be mocking the absurdity of the bigoted laws that were in place during that time. That being said, the theme of this story seems to address the racism that minorities were subject to in the early years of U.S. civilization, and how hypocritical the authorities were in those matters.

oh so what about the little kid who stoned the Chinese man?

Twain is implying that the child only thought it appropriate to stone the Chinese man because of how harsh the law already treated them. The irony in this is that the child was arrested for doing something he justified based on the actions of the very people that arrested him.
