What is the right word to express the organized nature and the order of the world?
Can we say this is a disciplined universe or is there any better word you can suggest?

You could try words like ordered, balanced, mechanical, or methodical as ways to imply or indicate organization in your subject. The trouble is knowing when to use them in the right context. Calling an organized individual "mechanical" might imply instead that they're coldly machine-like. In that case, "discipline" would work better.

But I'm not very satisfied. According to the Google dictionary, Discipline seems to be more related to education, punishment and training people. Can we use "discipline" in order to express the way the stars appear in the sky or the way a seed turns into a plant?

Based on what you discovered, it seems that you have found your answer for why it feels awkward. Stars aren't leashed in order to find their place in the sky, or a seed doesn't need to learn how to grow into a plant. No one taught anyone how to grow up, at least biologically.

If you want to bring in life experience, though, "discipline" can apply in that particular context as it can be used to describe someone to have discipline and maturity beyond their years. But calling a constellation disciplined doesn't fit as well. Astronomers would probably wonder what you are suggesting taught a constellation to hang in the sky.
