Is it correct to write St. Louis in a formal paper, or should it be Saint Louis, as in the city in Missouri?

yes, just make sure that the reader knows that you're talking about the city not the 'saint'

St. Louis is fine. The actual city is not entitled Saint Louis according to most sources, so the abbreviation is fine.
