When playing guitar, is it normal for your wrist to ache at times? Like when playing B and C#m? Am I doing something wrong?

Mine hurt when I play sometimes, so I think it's normal

Very normal... you can minimalize this by playing 'ergonomically' This means to bring the part of your wrist that joins your hand forward, leveling it with the fretboard

As Dyiliq said it is normal, and his positioning idea is great as well, from personal experience after some time you get used to it but make position as comfortable as you can.
