The quantization off charge was experimentally verified by Millikan's oil drop experiment. For details go to http://en.wikipedia.org/wiki/Oil_drop_experiment Secondly, depending upon the seriousness of the problem, the corresponding treatment is given. At small scale, say in high energy physics or particle physics one has to account for everything and so quantization of charges cannot be ignored, while on the other hand we do not care about the number of electrons in chemistry or electricity (number of electrons flowing in a wire) as they deal with macroscopic physical phenomenon where number of electrons is insignificant - need not be determined with great accuracy.

take a macroscopic scale example..our body..do we need to care that how many electrons are there in our body. do we worry about the quantisation of electrons in our body ? The answer is NO. however if you consider a microscopic phenomenon say collisions of electrons with positrons. (when electrons and positrons collide they annihilate to produce energy) To produce energy you must be strict with the condition that number of electrons must be precisely equal to number of positrons as only then they will produce energy. Here we need to be serious with the quantisation rule. So depending upon the type or problem we consider quantisation rule.
