I am really confused about when I need to use n.pag. in MLA citation. I understand that I should use it if there are no page numbers but the MLA manual gives examples of "Works Cited Onlly on the Web" with no page numbers and no n.pag.

A general rule to follow with any citation style is that you can only provide what is provided. Does that make sense? If there is a page number use it, but with most web sources you would simply provided the section of the website where you pulled your info from.
