There are many human-caused losses of biodiversity, such as habitat destruction and introduction of invasive species. Are there any natural events that could alter the diversity index?

Weather perhaps? If there was a bio-diverse area, and it were to go through some extreme change in weather/climate, and only some of the organisms were able to adapt, that'd probably affect the diversity.
