I'm afraid my advice is relatively straightforward. We've neither performance-tested nor optimized for 100+ notifications and messages. That's probably part of what's slowing everything down (though that's mere speculation). You can either mark those read, or wait until we get around to improving the performance of that stuff (which we won't have time to do anytime soon). Otherwise, there's not much I can do for you :/
