It could mean a few things, the thing I thought of was.: For we have thought the longer thoughts And gone the shorter way. = Wanted to go farther or didn't make it quite like he thought, so took the next option in life(the shorter way) And we have danced to devils' tunes, Shivering home to pray; = Done evil deeds and was ashamed then made it back home to hope for forgiveness in god, or that something out there wouldn't get them back or they would not get in trouble. To serve one master in the night, Another in the day. = maybe was a servant. or maybe a master in the night was referred to god, and the one in the day was an addiction, or something happened as a child when they had to serve or act a certain way because of abusive parents.

Pray is not a simile or metaphor, it's a verb, and way and day are nouns. (Way is kinda more than one thing.)
