Founder effect is when a small group leaves a population and establishes a new population. This will make the genetic variation decrease. Bottleneck is when a population reduces in size due to some environmental event. It will cause only few individuals from the population to remain and these will repopulate the group. So the genetic variation decreases. which of these 2 scenario's looks the most like your question case?
