For example, a protein that gets misfolded won't be able to function normal anymore. Instead it will do something else which might be bad for your body. In that case the protein causes disease. 
Also the absence or deficiency of a protein that has an important function can lead to disease.
Some diseases are alzheimer's, parkinson's, diabetes and many more.
