Since Muslims don't get along with Christians or Jews very well at all, i would guess they weren't treated too nicely

It's actually kind of the opposite. The people that the Muslims captured were treated respectfully. The conquered people could still practice their own religion, they would just have taxes imposed on them. But nothing inhumane or cruel happened to the people that were captured by the Muslims.
