Eukaryotes have a primitive nucleus which lacks a nuclear membrane. Prokaryotes have a true nucleus which is bound by nuclear membrane. Now this suggests that prokaryotes are evolved from eukaryotes.
Simplicity to complexity generally reflects evolution (except retrogressive evolution). Having a membrane bound nucleus makes it much more complex than eukaryotic non-membrane bound nucleus. This suggests that prokaryotes are evolved from eukaryotes. Apart from this membrane bound organales like mitochondria also support this kind of evolution.
