So genetic engineering is the manipulation of an organism's genetic information. Natural selection is a process where organisms with favorable traits are more likely to reproduce where the organisms without these favorable traits die. It is called it survival of the fittest. So when you decide to manipulate an organism's genome so that it has now favorable traits, you interfere with natural selection because in a natural way, this organism would not have these traits.
