Yep, you would use a microscope, depending on what you are looking at you would use a light or electron microscope, generally if you want it to survive you won't use the electron microscope though lol.

A microscope is a tool to view the objects that are too small to be seen visually in their entirety, a microscope IS NOT A MODEL!!!! A conceptual model would be created to visually represented a microscopic object.

A molecular model may also work depending on what topics you are studying.

Yes, you would use some sort of mathematical model that describes how the pieces you are studying fit together to give you a shape. Actually SEM and confocal microscopes do pretty much this. They calculate the shape of the object based on the reflection of electrons blah blah blah.
