Why is it difficult to use the law of conservation of energy to calculate the effects of a collision?

Because energy is converted into different forms. All of the energy of the one object is not going to be transferred into the other object. Some of the energy will be converted to acoustic energy from the noise generated. Some of the energy will be converted to thermal energy due to friction of contact.
