Ecosystems rely on low level trophic organism in order to survive, these are your primary producers. Every higher trophic level relies on these in order to survive thus(whether they prey on them or use their products), losing them would destroy that ecosystem. On the other hand, very few/no organisms depend on the existence of higher trophic organims to survive and thus they can usually be taken out without much harm to other trophic levels. However, it is still BEST to leave everything in place as higher trophic organisms do play a role in the ecosystem.
