Medieval reasoning always involved God - i.e. people became ill for supernatural reasons, such as through sin or because of curses or witchcraft. The scientific revolution removed the supernatural from the investigation of the natural World, asking how and why something happened and assuming natural answers, not supernatural ones. This process worked - so investigations carried on, and science became a tool for understanding the World, and the universe.
