How do scientists develop phylogenetic trees? What kind of evidence do they use to support them?

Phylogenetic trees use computational methods that analyze differences in homologous sites certain data types. Phylogenetic trees make an inherent statement about the evolutionary relationships and history among all the species or test groups. This is different than cladograms, which although cladograms can make an inference of the evolutionary patterns, cladograms do not have to do so.
