At the end of the Spanish American war, Spain relinquished its claims to Puerto Rico and it became a US territory. Puerto Rico is still not a state, but it became a US territory when we acquired it from the Spanish at the end of the war.

Philippines did not take place in the Spanish-American War. Cuba nowaday is still a Spanish state. And so is Puerto Rico.
