Here's what I have so far... Traditional facial reconstruction gives a 3D clay model of a face, showing the depth of the muscles and bones. Computer facial reconstruction gives a computerized model of a face.

Exactly! The traditional reconstructions uses these pegs to plot certain points on the skull and with that, they use clay. Now for the computer process, they scan the skull and they computer plots the points. THEN it does the reconstruction.
