"Location A". I am referring to a specific place as location A, do I need to capitalize "location?

No I don't believe it's capitalized, but if there is another example used in a sentence in the lesson then it's better to check. :)

I am writing a report and changed the names of the locations to A and B for easy reference. I should just say "this was found at location A"...etc.?

You should capitalize the L because it's referring to a specific place. You'll likely get points off for NOT capitalizing it.
