Why was understanding how and why plate motion occurs a challenge for scientist? Why was conceptualizing the structure of Earth hundreds of millions of years ago a challenge for scientists?

I'm not really sure, as I haven't had earth science in a while. But I think pat least part of the reason why was because the plate moved so slowly that it is hard to detect it, especially without advanced technology, something they didn't have a hundred years ago

That's for the first one. the second one is probably for about the same reason. There was much still to be discovered about the world many many years ago. they didn't have the same technology. They could only guess the actual size of the earth based on the small portion they had.

And they didn't have the advanced technology to test/analyse the earth's struture
