so that means polyatomic anions went through the same bonding process as molecular compounds right? except obviously these guys have a positive or negative charge

essentially yes. When you look at the nitrate ion, you've got 4 atoms, all of which are non-metals. No one is going to want to "give up" electrons the way ionic bonds form, so they all have to share. That makes the nitrate ion a covalently-bonded ion.
