Actually the "each" indicates individuality even though the word is plural.  By itself, "students" would be students are.

A. The students is going on the bus <---this should be "are" instead of "is" because the subject is "students" which is plural, so the verb should be plural too so "are"

B. Each of the students is going on the bus <--"each" means "every" ONE.. therefore, "each"  is a singular subject so the verb will be singular so "is"

C. Two students and their teacher is going on the bus <--the subject is "two students and their teacher". Obviously, this is a plural subject so the verb should be "are“

D.  All of the students except for Jim is going on the bus <--the subject is "all of the students". This is plural, therefore, the linking verb should also be plural, so "are"

Each indicates individuality.  So it'd be like saying Sam is going on the bus.

Each -> every -> pertains to single person in a group. The subject is not the students but "each of the students". It makes a difference. If "the students" was the subject then it would be plural. But since the subject is "each of the students" that means your subject is not the students themselves but the singularity of the students. That's why it's singular
