There's a few reasons why some countries don't want certain people as guests. From traveling around, I've had to jump through a few hurdles just to be sure that I would be able to get in and out as not every country follows the same rules. The biggest reason is that there might be restrictions on certain nationalities that discourage any kind of visit. For example, North Korea severely restricts visits by South Koreans. Foreign visitors (even those from the US) in general can see more sights, but even then, they're scripted to follow a specific group of places and can never get off the beaten path. Cuba is another example. The US still has an ongoing beef with Cuba in the form of an embargo that has been around for a little over fifty years now, citing human rights abuses and naming the country as a sponsor of terrorism. In short, the rules of the embargo essentially prevent US citizens from traveling directly to Cuba because they would be putting money into their hands which is restricted. Still, people can visit Cuba if they really want to and a number of tourist outfits run businesses catering to that need. There's also Iran. I know a photographer that visited Iran on assignment, so if you were planning a trip to see the country, there's nothing to prevent a US citizen from doing so aside from the paperwork needed (and the fact that you'll have a minder along to keep an eye on things, like in North Korea). Israelis, on the other hand, are persona non grata in Iran. The reason why is a short one -- Iran doesn't recognize Israel as a legitimate country, only an occupied land.
