NO. Only 'in" would not be capitalized. Trust me on this or check a good reference. Perhaps you did not recognize this as a song title.

Since I have you here, do you mind? If there is a parentheses at the end of a sentence with a quote, the end quotation mark goes before the parentheses at the end of the quoted words after the parentheses

Punctuate it like this, "I really must go soon (though I'd rather not)."
