well basically, you have a dye (like DAPI, for instance) that interacts SPECIFICALLY with a molecular motif of the cell (in this case, AT-rich DNA sequences). in many cases, the dye changes colour in the course of the cellular staining reaction. for classical stainings, you will want to kill and fixate the cells first. thus you ensure that nothing is moving inside when you apply the dye. you will then proceed to apply the staining solution, incubate, and wash away excess solution.

The reason that staining is used to stain cells is because it allows different parts of the cell to adhere to the different colors of stain. Gram stain has 4 colors and differential stains have 3, The deep purple part of the stain will show the inner part of the cell such as in blood cells if it is a monocyte or a segmented neutrophil, Without staining the small details that are needed for particular defects in the cells cannot be seen or will not be as clear as with the stain.

Each color has a purpose and is placed for x amount of time in each color on the microscope slide then transferred to the next and so on, at the end the slide is air dried or blotted with a special paper that will not cause the stain to be removed ope tis helps

Yes @jeeppgirl explained the mechanism well ! As a side note: Why staining is done ? It's because most of the cells/tisssues would not reflect light rays properly due to there transparent nature. Staining allows the coloured stain particles adhere with the specimen and thus allow them to reflect light which is then seen our eyes via an optical instrument.
