Odysseus needed Polyphemus to move the giant boulder-door from the entrance of the cave. If he had killed Polyphemus, Odysseus and his men would have been trapped inside the cave.

Think about the bigger problem, don't be tricked by another answer. If Odysseus killed Polyphemus, he would have been trapped, I don't think angering Poseidon was that big of a worry in his situation.

Odysseus and his crew do not kill Polyphemus because the cyclops had blocked the exit of the cave with a large boulder. If Odysseus had killed Polyphemus, he and his men would not have not had the strength to move the boulder and therefore, they would have been trapped in that cave. (A son of Posiedon) Odysseus had enough trouble simply blinding him without attempting to physically kill him (which in any case might have alerted the other Cyclops living nearby).
