What changes took place in the church and in it's relationship to secular society between 1200 and 1450?

I know that they lost power as a result of the plague (not being able to cure the sick and not being able to tell the people why God was doing this to them), but I can't find out what happened to it's relationship in secular society

During that time, the church wasn't just a place for worship; it was a place for politics. The church had a huge reign of political influence, but after the plague came through and the church couldn't do anything about it, the general society lost all faith in the church leaders/politicians. Their influence on society decreased, as did the respect that standard society had for them. You kind of answered your own question, to be honest. When they say 'secular' society, they are referring to the general public, and the answer in simple is that they lost power over the general public.
