Since the Puritans had come to the New World to worship as they saw fit, why did they not allow Roger Williams and Anne Hutchinson the same freedom of worship?

They also believed that their own understanding of god was unique and supremely above all others. They considered Williams and Hutchinson to be heretics. As such, the two had to separated from the colony in order to keep god's blessing upon the group. If they would have allowed the two to remain in the colony, they believed that god would remove his hand from them and that they would be cursed. Obviously the Puritans understanding of freedom of worship did not include any semblance of toleration of others. Read John Wintrop's "A Model of Christian Charity" speech for an idea of Puritan ideology. The last three paragraphs speak to your point.
