what is the effect of disrupting the lipid and protein bounds in the cell? how will this assist us in isolating the dna

The DNA is in the nucleus of the cell - so it is effectively wrapped up inside two membranes made out of lipids bilayers stablised by cytoskeletal proteins. And it is all balled up and bound to chromatin and regulatory proteins inside the nucleus...

So the dna get effected because it has no membrane anymore that can protect it??

Yes - without the protective membrane and the attached histones / other proteins, it is easier for isolation treatments to work on the DNA.
