If you're referring to the kind of isolation under the Tokugawa shogunate, the popular reason is that it was done to limit the influence of Western countries and Christianity which were seen as dangerous threats to their political power. It was pretty strict. If you were Japanese and were caught leaving the country without permission, you could be killed. It wasn't complete isolation, though. Five ports were actually open to foreign trade but even these were tightly controlled by the shogunate and its allies.
