what is the meaning literally of "have" in present perfect tense. For example, they have helped him. how this sentence processed in any native's brain.

Have in perfect past tense is simply a present tense form of "to have" as an auxiliary verb in support to a past participle of the verb. Thus, have is a VERB, 'to have' done something. To experience, I want to say? It's simply a supporting word for the following main verb. In your example, the statement itself is naturally past tense (they have helped him = he was helped in the past). Sorry if this is confusing! There's not much in technicality to it past grammar issues; there's no other meaning besides it supporting a larger one to the statement!
