They are very different in a lot of ways

I guess it depends. In WW2, they were called U-boats. They spent most of their time on the surface because battery power was used sparingly went they went underwater to avoid detection or perform a torpedo run. After WW2, we finally developed what some would call "true" submarines that could stay underwater for a very long time. But I've heard military people refer to them as "boats" all the same even if they're not like yachts or sailboats.

Yeah, The term "Boat" used to reference Submarines goes back to the very earliest submarine designs. A "Boat" is a term used for a vessel launched from a Ship, Submarines were first designed during the days of wooden sailing vessels, and were launched like any other boat from the ship.
