In the phrase "D'accord, alors," would the final D in D'accord be pronounced since it's followed by an A, or is it still pronounced like "dakor, alor"?

No you do not make the liason between different sentences, or when separated by a comma or most other punctuation signs. Since there is a comma between D'accord and alors, you don't do a liason between the two. 
so it's pronounced "dakor, alor" like what you wrote.
